When I select "Capture selection" and drag a box over the page, the box starts further down than where I clicked. When the resulting screenshot is returned, it only contains a piece of what I selected; the rest is cut off.

Just tried this - works nicely. The auto-scrolling starts, when your mouse is close to the boundary - is that your case?

Can you please clarify what you mean by "auto-scrolling" and "boundary"?
Yes, "Capture entire page" and "Capture visible part" work just fine. |

When you start the selection, you define a rectangle. Suppose, you need to capture an area, that is bigger, than the displayed region on your screen. When you move your mouse, FireShot checks, if the mouse cursor close to the screen boundaries.
